Genome sequencing and informatics: new tools for biochemical discoveries.

چکیده
During the past 3 years, we have experienced a major revolution in the biological sciences resulting from a tremendous flux of information generated by genomesequencing efforts. Our understanding of microorganisms, the metabolic processes they catalyze, the genetic apparatuses encoding cellular proteinaceous constituents, and the pathological conditions caused by these organisms has greatly benefited from the availability of complete microbial genomic sequences. Many research institutes around the world are now devoting their efforts solely to genome sequencing and to analysis of the data produced. Dozens of international conferences have been held with the primary purpose of keeping the scientific community abreast of recent developments. In this Update I will summarize some of the exciting information reported at a recent conference on microbial genomics. Compared with microbe genomics, plant genomics is still in its infancy, since the sequencing of only the Arabidopsis genome is currently under way (Bevan et al., 1998). However, within a few years we can expect that the genomic sequences of at least two plants, Arabidopsis and rice (Oryza sativa), will be available. Meanwhile, as of January 1998, 12 microbial genomes have already been sequenced and published. These include genomes of representative organisms from the three domains of life: bacteria, archaea, and eukarya. The genomes of one eukaryote (the brewers’ yeast Saccharomyces cerevisiae) as well as three archaea and eight bacteria have been completely sequenced. By examining what has been learned from sequencing of microbial genomes, we can get some idea about what kinds of information we can expect from plant genome-sequencing efforts.

Sequence assembly with CAFTOOLS.
Large-scale genomic sequencing requires a software infrastructure to support and integrate applications that are not directly compatible. We describe a suite of software tools built around the Common Assembly Format (CAF), a comprehensive representation of a sequence assembly as a text file. These tools form the backbone of sequencing informatics at the Sanger Centre and the Genome Sequencing C...

MOTIVATION Widespread availability of low-cost, full genome sequencing will introduce new challenges for bioinformatics. RESULTS This review outlines recent developments in sequencing technologies and genome analysis methods for application in personalized medicine. New methods are needed in four areas to realize the potential of personalized medicine: (i) processing large-scale robust genomi...
متن کاملCurrent Diagnostic Status of Pheochromocytomaand Future Perspective: A Mini Review
Pheochromocytomas (PCCs) are rare neuroendocrine tumors. The current diagnostic tools are based on biochemistry and histopathology results, but heterogeneity of diagnostic markers, signs and symptoms of PCCs bring a lot of difficulties for these two current methods. Unfortunately microscopic understanding of PCCs is not adequate for its confident prognosis and management. There are data linking...
متن کاملConcerted bioinformatic analysis of the genome-scale blood transcription factor compendium reveals new control mechanisms
Transcription factors play a key role in the development of a disease. ChIP-sequencing has become a preferred technique to investigate genome-wide binding patterns of transcription factors in vivo. Although this technology has led to many important discoveries, the rapidly increasing number of publicly available ChIP-sequencing datasets still remains a largely unexplored resource. Using a compe...
متن کاملDesign and bioinformatics analysis of genome-wide CLIP experiments
The past decades have witnessed a surge of discoveries revealing RNA regulation as a central player in cellular processes. RNAs are regulated by RNA-binding proteins (RBPs) at all post-transcriptional stages, including splicing, transportation, stabilization and translation. Defects in the functions of these RBPs underlie a broad spectrum of human pathologies. Systematic identification of RBP f...
